چکیده

One of the common methods for cloning polymerase chain reaction (PCR) products is overhanging-end cloning (also known as sticky-end or directional cloning). Frequently, it is not possible to use restriction enzyme sites already present in the amplified product, and primers that encode recognition sites of restriction endonucleases in addition to the specific sequence have to be designed. After amplification of the target sequence with these primers, the PCR products are purified, digested with restriction enzymes and cloned into vectors treated with the same enzymes. However, it has been found that many restriction enzymes fail to cleave at the end of PCR fragments (1–5). To circumvent this problem, the addition of at least three more nucleotides at the end of a restriction site (1) was suggested. In contrast to this, it was claimed in one study that even 3–4 extra bases might be insufficient for reliable cutting (3). Some publications (4,5) and commercial catalogues contain lists of base pair extensions required for efficient restriction endonuclease cleavage near DNA termini. One major disadvantage of these lists is that they are all based on experiments in which a plasmid vector has been subsequently digested with two enzymes specific for neighboring cleavage sites. Because the distance of the two restriction sites in a plasmid vector is predetermined, these lists give no information about the minimal number of base pairs really necessary for the restriction enzyme to successfully attach to its cleavage site; furthermore, the experiments have not been performed with PCR products. Efficient cloning of PCR generated DNA containing terminal restriction endonuclease recognition sites.

DNA generated by the polymerase chain reaction (PCR) (1) containing terminal restriction endonuclease recognition sites to permit cloning usually relies on the use of unphosphorylated primers incorporating a restriction endonuclease recognition site of choice plus 3 —4 extra 5' bases flanking that site. Various sites (Notl, Xhol and Xbal (2), for example) incorporated into the termini of PCR pr...

Application of a Seamless and Restriction Endonuclease-free Cloning Method to Produce Recombinant Full-length N-terminal His-tagged Streptolysin O in E.coli

Background and Aims: DNA cloning, sub-cloning and site directed mutagenesis are the most common strategies in nearly all projects of recombinant protein production. The classical method of restriction site cloning is unsatisfactory due to the need for supply of restriction enzymes and the inefficiency of the digestion reaction. Many new methods, including recombinatorial cloning and ligation in...

Directional cloning of DNA fragments using deoxyinosine-containing oligonucleotides and endonuclease V

BACKGROUND DNA fragments carrying internal recognition sites for the restriction endonucleases intended for cloning into a target plasmid pose a challenge for conventional cloning. RESULTS A method for directional insertion of DNA fragments into plasmid vectors has been developed. The target sequence is amplified from a template DNA sample by PCR using two oligonucleotides each containing a s...

Distinct combination of purification methods dramatically improves cohesive-end subcloning of PCR products.

For most purposes, cloning protocols based on the polymerase chain reaction (PCR) using either the template-independent terminal transferase activity of Taq DNA polymerase in TA cloning schemes (8,9) or blunt-endbased procedures involving Pwo or Pfu DNA polymerase or polished Taq-generated PCR products are quite satisfactory. Nevertheless, both techniques have been proven less straightforward t...
